Alley is very good with these things and i say checking the valves is the best thing to do first with the valves tight it will cause the hard starting and can cause the drag feeling you are getting

ok if your stator is a floating ground style then the R/R needs to be for a floating ground and the same goes for a grounded stator R/R system also does your bike have a resistor ballast it will usually be near the R/R it can be drawing to much current from the lights

if the stator and R/R are not match then you are gona have problems yes replace the R/R you should have replaced both at the same time

either the fan is wired to come on through a relay when the key is on or the temp switch is shorted causeing the fan to come on

ok you should be able to remove the two nuts on the cross bar and side the battery in and bolt the cross bar back on

real nice ride there go through the bike checking all the grounds and wire connectors should take care of the dim light problem
