Sorry missed your last posts, torques setting sound good, and can you give me a picture of the smoke at the location it's doing it when it's hot? Did you stop the popping? I don't know how much you have ran it but the popping could be the valves need adjusting again? Until it breaks in you'll need to check them pretty often, don't be surprised to find the exhaust valve too tight.
Also popping can be caused by the carb sucking air where it all bolts up, make sure the carb and carb intake manifold are air tight, make sure your filter is on good.
As far as water goes as long as you are not getting the electrical wet and not getting the engine full of water you'll be fine. Are you keeping a check on the oil, smoke can be oil burning, let's hope this isn't the case and the rings have set well.

ill have to get back to on this JR i think i need to order some new cylinder head cover set as there seems to be some oil dripping (not much at all) when she is hot also oil was low i topped her up and with the popping i have stopped that after retightening the head bolts but this is where the smoke yesterday was coming from and it did smell like burning oil ( lower valve on the cylinder head )

The smoke is no doubt a result of oil running down from the leaking cover and then smoking and stinking in the process. Make sure you check the head bolts again after running it a spell, sometimes a head gasket will shrink quite a bit until it finally flattens out for good. Keep a check on the oil as well especially with a small leak. Unless that head cover gasket is really bad one can generally clean it good and then use the RTV red gasket maker and seal it well.

It seems to be leaking from those cylinder covers I might buy brand new ones and another gasket kit and do those covers and stop those leaks from happening do you think that's a good start to eliminate the problems with oil leaks

Whatever it takes, leaking oil makes a mess of the engine, collets dirt which just makes it run hotter. Plus the burning oil stinks.

We need to do some testing before you throw your money away on a battery or on your machine,
First step is to check the battery. Unhook it form the machine and put it on a slow charge for about 8 hours, unhook it and then let it sit for one hour. Then using your volt meter take a voltage reading. We want it to read 12.7 Vdc or higher, if it doesn't then there's a good chance it's bad. If you have a local auto parts with a tester you could also have it chaecked there too after charging it?
If the battery is good or even if you have to buy another then we need to test for charging, I mentioned this before. Remember you hooked everything up new on the wiring so you'll need to check all of the plugins going to the R/R for a good connection plus your grounding which is very important, you can go back through the thread and see directions I gave for this. The engine has to be grounded, the R/R where it bolts up to the frame has to be grounded well and the frame has to all be grounded well. Even where your negative battery cable hooks up with the green wires that are ground to the frame have to be clean and making a very good connection.
When you find out about your battery and hook it up then start the machine, take your volt meter with the engine at idle and take a reading at the battery, one volt meter lead to positive the other volt meter lead to negative, take note of the voltage. With the meter still hooked up rev the engine up to 3000 rpm or so and see if the voltage goes up. We are looking for 13.5 Vdc or higher. You may have to put the wheels up off the ground or unhook the drive chain to do this.
